This is most lkely a rookie questin but if a user has configured email settings in CRM and sends an outbound email, will the reply come back into CRM or does archiving need to be configured for this

With the setup you describe, no, the email will not come back into the CRM. The only ways inbound emails are recorded in Sugar are:
Assuming users are sending emails from their personal email accounts in Sugar, then best practice in my opinion is to use option 1 where you can have some form of automated archiving enabled.
